Thompson scored a try for Edinburgh in the closing seconds
Glasgow Warriors retained the 1872 Cup despite Edinburgh securing a Magners League victory thanks to a late breakaway Jim Thompson try.
Ruiridh Jackson penalties gave Glasgow an early advantage, but Edinburgh struck back with tries from Netani Talei and Tim Visser before half-time.
A Robert Harley try and Colin Gregor's two penalties gave Glasgow hope despite successful kicks from David Blair.
But, as they pressed for a winning try, Thompson intercepted to touch down.
However, it was Glasgow who lifted the trophy with a one-point aggregate victory after Monday's 30-18 win at Firhill.
A Jackson penalty had given Glasgow the lead after four minutes following a poor kick-off from Edinburgh that led to the hosts being penalised for offside.
Within minutes, Edinburgh were caught offside again from a similar position and Jackson edged Glasgow to a six-point lead.
The home side responded when Gregor offloaded to Visser and the Dutchman set up Netani Talei Talei to score and, after David Blair's conversion, that put Edinburgh a point ahead.
Visser himself touched down after Edinburgh were quick from the breakdown following a mistake by Jackson outside the 22.
Harley scored Glasgow's only try in the match at Murrayfield
Blair's missed conversion meant that Edinburgh were still six points behind on aggregate and Jackson missed a penalty from 40 metres after being given a chance to make the capital side's target even harder.
However, Max Evans offloaded to Harley to score after a spell of Glasgow pressure, although Jackson again missed the conversion attempt.
Blair kicked to put Edinburgh 15-11 ahead, but Craig Hamilton was sent to the sin bin as the home side paid the price for consistent infringement.
Jackson, though, failed to take advantage and his penalty attempt struck a post.
Both sides were reduced to 14 men minutes before half time when Glasgow's John Barclay was yellow carded.
Although Glasgow held out until Barclay returned to the field after the break, a conceded penalty allowed Blair to inch Edinburgh further ahead.
Glasgow were penalised for collapsing the scrum and Blair knocked over the resulting penalty, leaving Edinburgh 20 minutes to make up the three-point aggregate deficit.
However, two penalties from Colin Gregor just about settled the destiny of the 1872 Cup.
Glasgow piled on the pressure in an attempt to win the Magners League points.
However, just as it looked like the Warriors were going to cross the line for victory, Thompson's interception from deep inside his own half gave Edinburgh a victory they just about deserved.
Edinburgh head coach Rob Moffat:
"I am pleased with the win, although we looked a bit nervous at times.
"We still have a lot to play for this season and hopefully we can kick on now.
"We have Scarlets next Saturday and need to get up the league table."
Glasgow Warriors head coach Sean Lineen:
"I am really disappointed. A couple of guys did not front up today.
"Not enough of our players played well enough and Edinburgh deserved to win."
